Potato mop-top virus (PMTV, Pomovirus) was detected recently in Colombia. PMTV is transmitted by zoopores of the protozoan Spongospora subterranean f. sp. subterranea, the causal agent of powdery scab in potato. The goal of this study was to assess the genotypic characteristics of viral strains of PMTV obtained from 20 soil samples of potato crops in the departments of Antioquia, Boyacá, Cundinamarca, and Nariño. To do so, partial regions of the capsid gene (CP) and the second gen of the Triple Gene Block (TGB2) were amplified using RT-PCR. Amplicons were sequenced and compared with PMTV sequences deposited in molecular databases. In addition, we selected two strains of the virus to increase the coverage of sequencing in segments two and three (RNA 2 and RNA 3) of the viral genome. Our results reconfirmed the presence of PMTV in Colombia, with detection of two variants (I and II). One of them corresponds to the major genotype of PMTV reported worldwide (I); the second variant (II) corresponds to a PMTV strain not detected previously in other countries. We hope that this information will be useful to certification programs of eed tubers and plant quarantine management of potato pathogens in Colombia.
